HaloCatalog documentation on workflow is confusing

As pointed out in PR #200, the HaloCatalog documentation is unclear or actively confusing about how users are meant to combine halo finding and analysis. Specifically, the documentation needs to mention that these should be done in separate scripts even though they use the same framework.
